Let's calculate fees on a $39.99 order using Shopify Payments on the Basic plan. Shopify Payments Fee = ($39.99 × 0.029) + $0.30 = $1.16 + $0.30 = $1.46. Net to Seller = $39.99 − $1.46 = $38.53. Effective Fee = $1.46 ÷ $39.99 = 3.65%.

Now let's add PayPal as an alternative payment method. If the customer chooses PayPal: PayPal Fee = ($39.99 × 0.0349) + $0.49 = $1.40 + $0.49 = $1.89. Shopify 3rd-Party Transaction Fee (Basic plan) = $39.99 × 0.02 = $0.80. Total Fees = $1.89 + $0.80 = $2.69. Net to Seller = $39.99 − $2.69 = $37.30. Effective Fee = $2.69 ÷ $39.99 = 6.73%.

PayPal vs Shopify Payments

PayPal charges 3.49% + $0.49 per transaction in the US. This is significantly higher than Shopify Payments (2.9% + $0.30). The flat $0.49 (vs $0.30) is brutal on small orders.
