Shopify fees are the most underestimated cost in dropshipping after ad spend. Most dropshippers know about the monthly plan fee but underestimate the per-transaction fees — and the per-transaction fees are what actually eat your margin. A $40 order on Shopify Basic with PayPal enabled can cost you $2.69 in fees (6.7% effective rate), which is a massive chunk of a dropshipping margin. This guide breaks down every fee Shopify and Shopify Payments charge in 2026, when third-party processors cost more, and how to minimize fees on small orders.

The fee formula

Shopify plan pricing (2026)

Basic: $39/month, 2.9% + $0.30, best for new stores under $5K/month. Shopify: $105/month, 2.6% + $0.30, best for scaling stores $5K-$50K/month. Advanced: $399/month, 2.4% + $0.30, best for established stores $50K+/month. The break-even point for upgrading from Basic to Shopify is around $22K/month in sales. At $22K, the 0.3% savings ($66/month) equals the $66 higher monthly plan cost. Below $22K, stay on Basic. Above $50K, upgrade to Advanced (break-even at ~$170K/month).

Worked example: $39.99 order on Basic plan

Let's calculate fees on a $39.99 order using Shopify Payments on the Basic plan. Shopify Payments Fee = ($39.99 × 0.029) + $0.30 = $1.16 + $0.30 = $1.46. Net to Seller = $39.99 − $1.46 = $38.53. Effective Fee = $1.46 ÷ $39.99 = 3.65%.

Now let's add PayPal as an alternative payment method. If the customer chooses PayPal: PayPal Fee = ($39.99 × 0.0349) + $0.49 = $1.40 + $0.49 = $1.89. Shopify 3rd-Party Transaction Fee (Basic plan) = $39.99 × 0.02 = $0.80. Total Fees = $1.89 + $0.80 = $2.69. Net to Seller = $39.99 − $2.69 = $37.30. Effective Fee = $2.69 ÷ $39.99 = 6.73%.

PayPal costs you $1.23 more per $40 order compared to Shopify Payments. Across 100 orders/month, that's $123/month in extra fees — $1,476/year. This is why most professional dropshippers disable PayPal or push it as a secondary option.

PayPal vs Shopify Payments

PayPal charges 3.49% + $0.49 per transaction in the US. This is significantly higher than Shopify Payments (2.9% + $0.30). The flat $0.49 (vs $0.30) is brutal on small orders. On a $20 order: Shopify Payments = $0.88 (4.4% effective), PayPal = $1.19 (5.95% effective). PayPal is 35% more expensive than Shopify Payments on small orders. The savings from disabling PayPal can be substantial — but ~15-25% of customers prefer PayPal, so disabling it may reduce CVR by 5-10%.

How the flat fee kills small orders

The $0.30 flat fee (Shopify Payments) or $0.49 flat fee (PayPal) is the hidden killer of small-order margins. On a $10 order, $0.30 is 3% — on top of the 2.9% percentage. That's an effective 5.9% fee. On a $100 order, $0.30 is only 0.3%, so the effective fee drops to 3.2%. This is why pushing AOV up with bundles and free-shipping thresholds is so powerful — it dilutes the flat fee. On a $10 order, effective fee is 5.9%. On a $40 order, 3.65%. On a $100 order, 3.20%. On a $200 order, 3.05%.

How to minimize Shopify fees

1. Use Shopify Payments — Avoids the 0.5-2% third-party transaction fee. Always enable as your primary processor.
2. Push AOV above $40 — The flat $0.30 fee drops from 3% of a $10 order to 0.75% of a $40 order. Use bundles and free-shipping thresholds.
3. Upgrade plans only at break-even — Calculate savings from lower rates vs. higher monthly cost. Break-even is ~$22K/month (Basic to Shopify) and ~$170K/month (Shopify to Advanced).
4. Audit apps monthly — Most stores have 5+ apps they no longer use. Cancel anything you haven't opened in 30 days. Average savings: $50-$150/month.
5. Disable PayPal for orders under $30 — The flat $0.49 fee is brutal on small orders. Or push AOV up so PayPal becomes a smaller percentage.
6. Use Shopify Email instead of Klaviyo for small lists — Free up to 10K emails/month, then $0.001/email. Cheaper than Klaviyo until you hit 5,000+ subscribers.
